I´d prefer to go more "classy" than "strange", i.e. more Hitman villain than Dr. Evil. One of the main features of every villainous lair is the ability to transform part of the building or a room (like the Fort Know Raid planning room from Goldfinger or the Thailand mountain from The Man with the Golden Gun).

Examples: garage that is hidden in the ground but can be raised, a house that can transform into a "zombie proof" bunker with retractable shutters/walls, giant roof opening up to reveal missile silo, indoor pool with submarine docking underneath etc.
